Is the default toggle rates setting for the Intel® Quartus® Prime Power Analyzer tool is inclusive of transceiver I/Os?

No, the default toggle rates setting does not apply for transceiver I/Os. Transceiver I/O toggle rates depend on the data rate setting in the transceiver's IP.
