CAUSE: You removed the partition assignments for the specified partition, but you did not resynthesize the parent partition before running Partition Merge, either because you did not perform Analysis & Synthesis or the parent partition had its Netlist Type set to Ignore source file changes, causing synthesis to be skipped.
ACTION: Make sure that the parents of the removed partitions do not have the Ignore source file changes option turned on, and then perform Analysis & Synthesis before running Partition Merge again.
